On the last Christmas specials with Tennant, when the Master comes back and the Doctor's companion is Donna's Grandpa and then every human is turned into the Master, except for Donna and her Grandpa... why didn't they change?
When 9th meets Rose at her apartment he looks at himself in the mirror like it's the first time and like he is just finding out how he looks like; however Clive showed Rose some portraits of the Doctor in different times in history but alone. So when was that, if after that he was with Rose all the time?
3rd question is regarding Idris/TARDIS
She tells the Doctor that he can't read instructions and mentions how on her door it says "PULL TO OPEN" and how he always pushes; however when we see the Doctor snapping his fingers and the TARDIS' doors opening by themselves on other episodes, they open the same way. So if she was going to open the doors the same way, why was she crossed at him for doing so?
